I usually uninstall the older version then install the newer version.
I have never lost bookmarks doing so.

I suggest you try the same.

You can happily delete the _program_ folder
"C:\Program Files\Mozilla Firefox" and your
bookmarks will still be there when you reinstall,
so long as you do not delete
"C:\Documents and settings\<**username**>\Application Data\Mozilla\Firefox.
