You need to apply the patch from:
http://bugs.digium.com/file_download.php?file_id=15160&type=bug
to your zaptel source and rebuild zaptel. You can read more here:
http://bugs.digium.com/view.php?id=10314

This should fix your issue and even give you high resolution timers.
